This issue has been confirmed to be prevalent across several Source mods. Valve has been contacted about the issue, but is yet to respond with a solution. A work around for launch options has been found in which you must use the a custom shortcut for the mod outside of Steam and put your launch options there. Furthermore, this issue has only come up recently (within the past month or so). Please post any updates for this problem if you have any in this thread.

Steam Support won't be responding specifically to this issue according to one of their representatives and just told me to opt-in to the Steam beta (doesn't actually fix the problem). You'd think Valve would have more appreciation for the free labour their fans do, or maybe you wouldn't. Hopefully they fix it eventually, but as with Valve, don't believe the hype.

I've been told you can work around this by adding the launch options to the base game.

Almost a year later, Valve pushed out an update today that should fix the custom launch parameters for HL1 and HL2 mods.
